Tracing cell development in a growing mouse from fertilized egg to late organ formation using DNA Typewriter

Abstract

Approximately 1.75 million single-nucleus transcriptomes were recovered to trace mouse development from zygote to late organogenesis.

  • A prime editing-based recorder was used to write stochastic insertions in the genomic TAPE during mouse development.
  • The first cell division is marked unequivocally, with blastomeres contributing asymmetrically but remaining fate-neutral.
  • A modest cohort of pre-gastrulation founders showed inequality in cell allocation exceeding neutral expectations within one to two cell cycles.
  • Sibling cells shared cell types significantly more than chance, with some types showing up to 107-fold sharing from spatially restricted pools.
  • Germ-layer organization and a hierarchy of cell-type couplings were recovered, dating back to E8.5.
  • An interactive browser, NextCell, was developed to make the cellular phylogeny data freely available.
