Comparing CRISPR-Cas9 Off-Target Prediction Tools Reveals Their Limits and Impact on Early Testing

A dataset of 3,827 deep-sequenced genomic sites was analyzed to benchmark 14 CRISPR-Cas9 off-target prediction tools.

  • All tools assigned higher scores to true off-target sites compared to nontarget sites, indicating some predictive capability.
  • Correlation between prediction scores and actual editing magnitude was weak to moderate, suggesting limited predictive accuracy.
  • Precision-recall performance across tools was moderate, highlighting trade-offs between sensitivity and specificity in identifying off-targets.
  • Recall improved with the number of predicted sites considered, reaching approximately 77% among the top 500 and up to 83% among the top 1,250 sites.
  • A significant portion of true off-targets remained undetected even when using the tools in combination, which only provided modest improvements.
