SARS-CoV-2 variants and spike protein changes linked to India’s second COVID-19 wave

Abstract
In a study of 43,102 SARS-CoV-2 genomic sequences, 24,260 amino acid mutations in the spike protein were identified from January to August 2021 in India.
- 265 Pango lineages of SARS-CoV-2 were categorized based on the identified mutations.
- The dominant lineage across most of India was B.1.617.2 (delta variant), while B.1.1.7 (alpha variant) was prevalent in Madhya Pradesh, Jammu & Kashmir, and Punjab.
- A detailed analysis revealed 112 mutations with a prevalence greater than 1% across various domains of the spike protein.
- 13.39% of the identified mutations may increase the virus's infectivity and pathogenicity.
- 2% of the mutations are known to be associated with vaccine breakthrough infections.
- The biological significance of 82% of the reported mutations remains unknown.
